The preferred location for Mod Organizer is the game folder. It then automatically detects the game, if it is supporting it. If you place instance of MO to \SteamApps\common\Skyrim, then it will detect all content from your Skyrim\Data folder and present itself as Skyrim Mod Organizer. I don't know what this means, but I can't download from nexus, endorse mods or check for updates from within mod organizer. My internet connection is stable, and I can use the "visit on nexus" button from within mod organizer to get to the nexus, but it is as if MO itself cannot access the internet. I heard about Mod Organizer, dl'd it, and migrated all my mods over to it and was fairly impressed. I then installed Linux Mint on a new partition but I guess something went wrong because I couldn't get back into my windows 10 disk. I ended up formatting the disk and reinstalling Skyrim. Mod Organizer saved me at least 4-5 hours.
